Unfortunately my 04 100 series is starting to show more and more rust as time goes on. Some examples are attached. Anyone with experience in rust mitigation have some insight into what I should do to remediate and / or prevent the spread?

ATF and parrafin. Failing that ATF. You'll be amazed at how well it works.

ATF as in transmission fluid?
Yes
fluid film or surface shield. buy a case and a respirator, put on some old clothes, and go to town on it
regarding upper hatch rust, check/replace the gasket/water seal around the third brake light. very common point for water intrusion, and stopping water from getting in should be your first step with upper hatch rust.
everything I've read and research I've done has lead me to fluid film after a good wire brush shakedown
Your frame rust is pretty normal, I'd do what's been suggested for keeping further winter salt from eating away at it more. The hatch is more concerning because that looks like it's coming from the inside out.
