I had a bunch of parts powder coated recently. I just happened to notice that the top portion of the air cleaner has a new hole in it. Prior to powder coating it was rusty and could have been thin in that area but I did not think the rust was that bad. Is this a typical casualty of powder coating? I want to gain a better understanding of why this might have happened. Any thoughts?

definitely from the sandblasting... they should have asked you if you wanted them to continue before powercoating it imo

Completely agree.... they should have asked prior to coating it. In order to repair that properly, you will now have sand blast it again prior to welding (which will be a huge pita) or have it chemically stripped then welded. I would not pay for it and would also ask them to strip it free of charge.
