Since I got the new motor in the cruiser it has shuddered when under load accelerating, mostly on take off but if I floor it and it gears down it shudders really bad. I started adjusting the transmission cable where it's controlled by the throttle and it improved but I can't get it to completely go away. Any suggestions?
I had originally assumed it was related to the viscous coupler because it was binding in sharp turns. I removed the VC and put a part time kit in and that's when I thought transmission.
It didn't do this before the motor rebuild.

Just too much red under the hood?

Seriously, motormounts?
Motor mounts are new.

Had someone tell me the clutch plates in the trans could be bad. Just hard to believe that the transmission would have issues when it didn't before motor install. And the fact that adjusting the cable on the trans makes the same shudder worse.

U joints.
Fuel injectors
Plug wires
Intake hose

Does it 'shudder' only when in gear (under load) or does it also do it out of gear (in park/neutral)?

It will only do it in forward gears in hi or lo.
Won't do it in gear holding brake.
Won't do it in reverse.
Won't do it reving in park or N

Ujoints are new
New oem plugs and wires
Intake clean and properly clamped

I'm having a similar issue. My first attempt to resolve this will include installing a new genuine Toyota fuel filter and genuine Toyota accelerator/throttle cable. I'll let you know if that fixes it for me. If this fails, I plan on cleaning or replacing the injectors.

For my issue, it feels more like fuel starvation than anything else so I'm really expecting the filter to do the trick.

I didn't get to the fuel filter yet (dreading the PITA) but managed to install the new throttle cable and adjust it along with the trans. kickdown. Did not completely resolve the issue but did make a significant improvement. I also greased my driveshafts and u-joints and that helped a bit too as they were nearly bone dry.

My issue was pretty simple. . . The exhaust hitting the driveshaft. Both of the cushions were shot causing the torque of the motor to pull it into the muffler. Guess exhaust over frame will come sooner than expected. Need to get my sliders on anyway.
