Last week I had an issue with the transfer case being stuck in low range. Finally with some help from the forum I’m now beyond that. I ended up pulling the transmission and transfer case. Now the transmission seems to be messed up, I didn’t do anything with it other than pulling the shifter. Prior to pulling it- it was working good, shifted through all of the gears(3 speed). Now transfer case seems to be moving better. Now the transmission seems to go 1-2-3 but not reverse. With the IC running it goes in moves in reverse only. The transmission doesn’t feel like it is actually shifting into reverse. When trying to move in 1-2-3 gears the engine feels like it will stall and the vehicle won’t move. I have now pulled the cap off the transmission it all looks good. Also can’t figure out why the reverse switch is not on the top front of the cap where reverse would be.

You didn't just remove the shifter, you remove the entire top plate.
The components in the top plate have to be specifically arranged to engage the linkage to the different gears. If you don't have it properly set up, it's messed up and won't work.

You may have engaged the gearing in the transmission in reverse before you put the top plate back on, causing this problem.

Regarding the reverse switch, you shift into reverse by moving the shift lever forward which moves the shift lever below the pivot point backward which is what engages the switch. The lever itself doesn't do it it's the extension on the lever below the pivot ball that does it. Think about it.
