I'm rebooting the inner CV axle boot on a 100 series. I ordered the inner boot kit from Olathe Toyota. PN# 04437-60081. It came with 2 tubes of grease 90999-94316. This grease is amber in color. The grease that was inside the inner CV end was dark greenish almost like a grey green. Every video I have watched that shows people rebooting shows a dark grey/green grease for the inner CV boot and an amber color for the outer.

A brief search shows the part number is correct for the grease. Bur I am wondering, did the formula change? Did it get packaged wrong? Will this cause any issues?

I don’t know so I’m quizzing you. If your inner joint is the tripod style, that’s the one that gets the the light colored grease. That type of grease is polyurea based, not moly which is for the constant velocity (CV) style joints.

The inner is the type with balls in a "tulip".

AFAIK the inner CV joint grease takes the 90999-94316 grease with less Moly then the outer which uses the 90999 -94115. So tan grease inner, grey/black grease outer, IIRC. Double check with your owners manual or the FSM.

This is a diagram of the inboard tripod style I am referring to.
