71 fj40 3 speed transmission

I am out of places to look for the answer. I have tried everything everyone has suggested and I’m still having an issue. I have a 71fj40 with 3 speed on the floor. With the cap off the transmission I can move the shift forks into all of the gears with a screwdriver, I can get the emergency brake drum to turn clockwise and counter clockwise in reverse When I put the shift cap back on (in neutral both gaps aligned) I can shift into 3 & 4th gears only . With the clutch depressed motor running, I cannot feel it slipping into reverse or first gear but releasing the clutch the drive shaft spins clockwise. When I shift it to 3 or 4 the motor won’t take it. After days of trying different things- I am over my head. The shifting forks are sitting in place. Looking from the drivers seat the rear drive shafts spins clockwise. I have ordered a new shifter cap lock because mine is all chewed up.
It is like it’s stuck in a gear I’m assuming it is reverse seeing that is how this started, it would only drive in reverse. I’m probably wrong but I believe the reverse gear sits below the main set of gears and it appears to be stationary.
Prior to all of this issue the transfer case was stuck on low range. But the transmission shifted good through all the gears. It turned out to be a piece of the linkage was on upside down. Now the transfer case is working fine (I hope).

Um what 4 gear is in a 3 speed?
Someone had to put the linkage on upside down/backwards
Reading your description makes my head hurt.

Down load the free manuals Go threw the rebuild process for both T/T even if you only clean and inspect the units. Good time to reseal them. Do the rear main engine seal too

 
Imho post up pictures of the inside … many guys here have serviced their and customers trannys and can most likely visualize what is off with pictures… without pictures is quite hard … inside … cover … shifter forks… any and everything would be helpful
