eye bolt thing isnt stock. It actually looks like the eyelet for the lock on the under seat toolbox.
Hole in the second pic I think is for the bracket where the door chain attached but it shouldnt be a hole.. The eye bolt would have been located at the top of the cowl.

Stock yes, whether it belongs there............. 
maybe, it's a 25. 
As a padlock hasp on the toolbox. I think Phil (FJnotCJ) had pictures of them used for the the door limit chains. I know on mine the limit chains eyes are welded tabs.
