Seems I am having both of these issues also. I can’t figure out why carpet is wet in back hatch but yet no water is on the weather Tech mates my rear washer isn’t working, so I will see if that’s disconnected.
Also have wet passenger side carpet when it rains. I assume it’s due to bad windshield replacement and lack of weather stripping. Do you have any photos of where you caulked to fix the issue?

I dropped the headliner in the back to fix the rear washer fluid. Make sure it’s not clogged first before doing all that work. Passenger side carpet being wet is common when a windshield gets replaced. The front cowl doesn’t get seated properly and has to be replaced. I caulked where the front windshield cowl meets the windshield.

You are almost right. Water ingress is the most common problem with this vehicle from my experiences.
