I wouldn't say it's too low. It'll help (should) with your pinion angle for driveshaft mods too.

You can only lift the transfercase as high as the body will allow you to clear the tranny. 2" does not sound to low to me, it actually sound very good. I would need a 3" body lift to have mine only hang down that much.
That shifter heater clearance looks good, mine is tighter than that.

mine is tighter then that with a stock 4 speed tranny, the PO had the shifter bent to clear the heater, and did some trimming to the heater.. looks fine to me!, i kinda wish mine was back further just so i didint have to reach in order to shift.. i am 6 foot 2, and like to kick the seat back..

Just bend it until it is where you want it. It does not matter where it comes through the floor.
