I wasn't aware that they were missing.
I only mentioned it bcause if you're having electrical problems, you should first make sure that everything is there, before you start looking for the root cause(s).

These probably aren't the reason for your problems, but if these were removed, I'd start looking inside for what else has been removed there.

Definitely - thank you for pointing it out. That explains why those connectors are in the bay loose. The image below makes that abundantly apparent to me now.

The Toyota factory service manual and electronic wiring diagram (FSM and EWD) are available to download from the resources section. They are both invaluable and will guide you through every system on the vehicle. They are essential reading for learning the vehicle and troubleshooting.
 
If you're having trouble after you've removed the fuse, I would guess the manner in which the radio "tap" was installed is to blame. Disconnect the battery, then remove the lower trim panel in front of the interior fuse block; this will give you access to the exterior of the fuse block.

The instructions for removing this trim panel are in the service manual.

You're talking about the interior fuse block in the first picture and not the Junction Box, correct?

Correct. It's unlikely someone would have run a lead from the engine compartment for a radio. Not impossible, but unlikely.
