Any idea how to best clean this, and block off the holes to the body (from a removed tire carrier the po had in...)

Looks like mold to me. was going to throw in some white vinegar, no battery is hooked up. Will this damage the wiring somehow tho?

Also, any ideas on how to seal these holes from the elements? it let moisture in and caused this, the mold came from dust reacting with residual rain over the last 4 months.

I would find a nice stainless bolt and washer / rubber gasket at a hardware store and just put that in with a dab of silicone or something. Then you can weld up and paint later. Cheap immediate fix
 
Remove any quarter panel plugs and wash the crud out of that fender, and then pour some ATF (just a little) in the bottom of the fender to soak the seam and prevent rust. Don't do the ATF trick if you plan to paint the area soon.

@CRZR45 's advice is solid - or just get plastic plugs at Ace Hardware that will seal the holes and pop them into place.
