timing mark on plugs 1,3,4,5 was all the way at the base of the electrode at 7 degrees btdc with the terminals jumped. cylinders 2 and 6 are still pretty black.
Not sure I understand the above statement.

If the rubber on the HB is cracked or soft and oil soaked, the outer ring maybe rotating with acceleration.

Verify TDC On cylinder #1 with physical TDC and HB pointing to TDC on timing cover.

Post a couple close up pics of HB.
 
you can see rubber cranking around the balancer, but i just noticed that you said you already checked TDC mark against the piston so don't worry about that. Adding propane can help you determine if it's running too rich or too lean. First add the propane to a a car that's running fine and see how it should react and then try it on the problem car. If all that checks out i would unplug the ECU and go pin to pin to make sure all the sensor readings are good, grounds and powers are good, you said the wiring harness was in bad shape, I know you fixed alot of issues already but there may be another issue you didn't see. A good OBD 1 scan tool will tell you a little bit of data also.
Okay so I dove back in deep tonight. Put the original vaf back on, adjusted it back to full rich that it started at, I backed off the timing, currently sitting at 5-6 btdc now, where before I had it at 10, yes I know 10 was high, but it was helping with making it idle. Which I found out that that the little screw that has a cap on it needed major adjustment. It pulls 18 inches of mercury at idle, I checked fuel pressure, I have 41 psi with the fuel pump pin jumped and key on. It runs better now going down the road but still fairly shaky. It’s a starting point. We move to Hawaii in 2 days and the container leaves on Wednesday so it’s been a huge stress riser because I need this thing to run when I get there. I’ll keep playing when I get it in a few weeks, but we will have some radio silence on this thread for 3-4 weeks now, thank you everyone for your help, hopefully we are getting close to a dialed rig.
