Figured it out! When I lowered the engine to remove the old transmission I ripped a hole in the underside of the main air intake tube going into the throttle body! Wrapped it with shrink wrap and tape to get it home, idle fine. Order a new one. Cheers fellas
 
Glad you figured this out. I did this swap and only had to jumper the neutral safety switch. I didn't have to do anything in the diagnostic box as that is just supposed to be used to isolate issues. The COR is a perfect example of this as you are bypassing and giving power directly to the fuel pump when you do the jumper.
