Got a fj80 from a guy that doesn't take care of his cars, no oil change, fluid top offs or filters, and never cleaned his car. // we changed oil, filters etc. Got to do the spark plugs and ignition cables today and finally was running smoothly and relatively quite // but my dad tryied to fiddle with it and connected the negative terminal to the positive terminals to fix the check engine light, while it was running it shut off. // now takes a while to turn over, before it ran pretty smooth and now runs rough,rich and pretty loud again // any help ideas/advise would be greatly appreciated thank you

Don't EVER touch the positive terminal to the negative terminals or swap the locations of connectors to "clear a light" or a code. That WILL burn out stuff.

Do you have a Check Engine Light (CEL) when you turn the key to the RUN position? (Not running)
 
He said it is still running, just not well so the CEL must be there. Fusible links perhaps? damaged but not fully connection breaking?

Wow. That's something new. Ask your dad nicely to stop touching things.
