I'm thinking this isn't what was suppose to happen?
it came up with the engine when I lifted it out.

what's my next steps and how bad did I mess up?

I should replace the input shaft seal on the tranny? what else?

it was difficult to get it off before the engine was on the stand, it also slammed into the concrete when it popped off.

I had that happen when I pulled a 5VZFE. I did manage to catch it once I had it out. I had released all of the flexplate bolts beforehand. I put a little bit of grease on the part that mates up before I reinstalled it. I would replace the transmission seal before reinstallation. That is cheap insurance. Use the black bolt first on reinstallation. I can't remember if the FSM recommends new flexplate bolts.
 
Once you have the torque converter bolts removed, you should be able to push the converter back towards the bellhousing, breaking it free from the crankshaft bore then it will stay with the trans when the engine is pulled.

I'm trying to find the seal, it's the transmission pump seal correct? This is a 2006

The center shaft part was rusty and caused mine to bind up. on the way out.

yes one black one- I wish someone was here to turn the crank.

your cheat tool is a good idea. I had separation enough to slip that in before the TC started leaking.

But yes you're right. It's a tight fit on the engine side of it., that nub or whatever its called is pretty dirty, maybe a bit of rust also.
I imagine this is what people talk about when they say line up is crucial and putting them back together is even more.

I'm nervous the TC could be broken inside from dropping. I won't have the get up and go to do it again.
 
Maybe there is a place where you can take the TC to get it checked. to rule out any damage.

Some good installation videos below. I rotate the TC to get past the two gears (two clunks) during installation until the rear is pressed against the bell housing. Then I take a thin piece of metal to hold it in place while I reinstall the engine. After I have it mated up, then I slide out the piece of metal. Mount the thin metal at a place where there is an opening for easy removal once the engine is mated up.

The last video is about why the black bolt goes first.

It's good to have some help when doing these installations.

I found another "Black Bolt" video with a good explanation for anyone reinstalling motor and torque converter. Unfortunately, I've seen some mishaps that resulted in a cracked flex plate (usually happens after installation) when the installer was unaware of Toyota's black bolt and didn't have it properly aligned and mated to the torque converter.

Hello I’m in the process of this and the same thing happened with me. The Tc came with the motor. Seems the the mushroom style head had some corrosion that was causing resistance. What was the end result did you have any tranny issues after install. I just pulled the motor last night but want to get ahead of any issues if caused by this happening. I’ve got a 98 and the head gaskets failed among other things so doing a refurbed swap. Thanks
