Check engine light

I have a check engine light (CEL) that won't clear, when I jumped the diagnostic sensor the CEL the light did NOT flash, it was steady the entire time.

I recently straightened out the engine harness, ie checked connections and repaired broken connectors. The engine starts up and appears to run very well, everything works, any thoughts?
 
So here is a bit more info...

Foot on brake pedal and the engine surges, never did this prior to engine harness work. When I had the harness open I did delete the Aux air valve connector and fuel pressure regulator VSV connector. I have an newer throttle body installed that uses the newer idle air valve, so no need for the old harness. I also removed the fuel pressure regulator VSV since it is really not needed, again why have a connector dangling if I don't need it. I also replaced the fuel pressure regulator.

Very stumped, the engine seems to run very well so I'm not too sure what is going on. I'm not too worried the the CEL is on, however I'm curious as to why I can't pull out the codes when the CEL diagnostic connector is configured to do so.

Have you tried disconnecting the battery for a few mins to reset the ECU?

Yeah I disconnect the battery, both leads. I've reseated all the connectors e except the TPS, but what would a TPS cause the CEL to stay on?
 
Looking at the wiring diagram I see how both of the removed sensors feed into the ECU, but if neither of those sensors were hooked up before why would it matter if the actual wires are now removed, they were not providing any input.
