So looking through the manual for re-assembling the transfer case... When it comes to putting the Transfer Vacuum Actuator back on, there is a seal mentioned in the diagram to be replaced. Now when I pulled mine apart, it didn't have this seal. So I thought it was either missing, or not required.
Anyway, I just wanted to check....

It seems to be that the seal is only required for the manual/stick shift 2WD/4WD selection. Not required for vacuum operated 2WD/4WD shifting.
So would mean that the oil in the transfer case would also flow through into the diaphragm cylinder body for lubrication...

Not missing. You are correct, that seal is not present with the vacuum shift diaphragm. There is a gasket in place: 36164-60040
