does anyone know where I can find a replacement mid floor pan for my 69 fj40. It's the area directly behind the transmission hump. I have found some online but they do not have the raised rounded section like mine has from the factory.

I would be sure the replacement part your looking at is designed to fit a cruiser ending 9/72. The 73-78 is completely different right behind the transmission hump. Use one of those and would need the transmission hump to match otherwise would end up with a hole since those are longer. Later transmission hump would not match along the passenger's and would require some work. I use one of these humps on my 68. Cut it shorter and modified on the passenger's side. Did it when I added a four speed. Besides having the correct shifter openings with fixed nuts it's also taller.

I may just have to build the patch that I need unless I get lucky and find a donor

Besides the back of the transmission cover being different the gas tank changed and not sure how a pre 73 tank would find in a floor for a 73-78 if that's what you have been looking at. I have very little experience dealing with rust but would think adding the tool box to the floor of a 73-78 floor would not be that hard. I've removed them from wrecked cruisers to go back to stock seats.

I only have a small area to patch directly behind the hump so I may be better off fabricating that piece

this is the area I need to replace. Or patch. Looking at it closer I think I can patch it fairly easy.
