UPDATE:
Brand new wiring harness has been installed. No change to rigs behavior. I plan on moving to the ECU next.
The behavior is no longer intermittent. It's a complete loss of power, slow acceleration, and will not go above 45 mph.

I am replacing hoses all across the motor and have found that many of them are not in the right place.

When you say brake to throttle lag, are you saying that from the time you brake, to the time you give it throttle you will have a slight lag or hesitation from gas to driveline?
