Pull the plastic clips out and you should see the foam gaskets. Silicone the clips back in and you should be good to go.
 
More than likely it's the quarter belt molding. It's the strip along the lower part of the sliding windows. Cheap and easy fix.:)

This is what I found wrong with mine...I pulled it off, inspected it and put it back but added some clear silicone. Water was getting under it and running down onto the belt retracting system. I would also suggest that you could pull the interior rear side panels out and while running a hose on the windows you should be able to see exactly where it's coming in...let it dry and put some additional silicone in this area. Silicone is not always the right way to fix it, but most often it's the one thing that can solve the problem and keep your sanity. One thing for sure I have learned...these FZJ80's are NOT watertight.
