I scored a nice grey Specter Off Road soft top and doors on e-bay for $450.00, but it is in desperate need of cleaning. What is the best method of cleaning without damaging the top or the windows?

I'd try diluted simple green and a soft bristle brush for the vinyl (obscure area first). I believe NAPA (or others) sells a clear vinyl cleaner.
