Strange Transmission Issue

Recently I dropped the Pan changed the filter and fluid (Amsoil A/T Transmission Fluid), topped off, started and flushed the cooler via remove outlet started truck allowed the fluid to pump out until clean while allowing clean fluid in via bucket and manual pump.
Waited for trans to heat up, removed the level drain plug, allowed the excess to drain to a trickle.
Everything seemed good for the first few trips until I had to hard stop then take off, felt like the trans fell out of first then engaged again once gas pedal was pressed.
The next trip in bumper-to-bumper traffic the truck seemed like it was slipping in second gear until it shifted into 3rd then acted fine?
I plan to check the fluid level again using the ODBII Jumper method...
Questions,
Could the filter be clogged? I bought one from O'Rielly's a power torque brand, they were out of Wix at the time.
Could there be a filter quality issue?
Or am I just still low on fluid? Don't see any leaks so not sure how the "slipping" got worse over a few drives unless the filter is clogged..
I do have Autoenginuity software, Are there any PID's I can monitor for the transmission?
 
I'd check the fluid level again as a starting point. If you are having trans issues it should throw an actual code, although it's possible it has pending codes that haven't triggered yet (an OBD2 reader should tell you that). I've actually used O'Reilly's Power-Torque filters before without issue, so that's probably not your issue.

Did you check how much you removed vs. added? When I do the exchange I usually remove around 15 quarts, add in 16 quarts (in 2-quart increments with shutting the rig off in between), then allow the excess to drain out the plug at the very end (I always over-fill so it does that). If you didn't keep track of quantities it's possible that you removed too much or didn't add enough and it's now under-filled. Note that I've had poor luck with the OBDII paperclip method for the trans fluid temp. A IR basic heat gun reading taken by pointing the gun at the pan or monitoring it via an OBDII app are more reliable IMO.

If all of that checks out it's also possible (or even likely) you have an issue with the harness inside the transmission.. I had to replace mine to address a TCC lockup solenoid code. You may have bumped a connector when removing the filter, leading to connection problems with a solenoid. That can cause some of the weird behavior you are observing. A harness is only around $65 new from Toyota and can be installed with the pan off after removing the front driveshaft.

Needless to say but I'd stop driving it ASAP until you have the issues resolved.
 
thanks for the prompt reply, we have another vehicle to drive and with gas prices...
we did have some fluid come out the "full check port" at the end.
My plan is to a quart, heat it up and check temp with Autoenginuity range select a few times and open the "full check port" again, then test drive.
If that no work...
2nd drain measure what comes out, pull pan inspect harness or probably just change it if pulling the pan again, its the wifes rig so.. Replace the filter and filler back up.
I will reply with what we find out
 
Transmission was about 2.5 quarts low.. The Only thing I can think of was the Rig was not fully level and at the time we opened the "check" plug and fluid was possibly to hot (laser temp gun).
this time I made sure she was level checking with a level sitting on the sliders and that the A/T Temp 1 sensor was at 41c and A/T Temp 2 sensor was at about 44c ish.
will be going for a test drive this morning, Will update chat later on result.

Test Drive went well did a few Fast stops and back on the gas with no issues
