I was planning to put a hilift jack on my step board but this bolt is getting on the way. Ive seen 40s that dont have this bolt . How can i remove this and not to sacrifice the running board
 
There should be a rib on the bottom that the bolt goes in to, not through the running board.
 
Absolutely not. Oh, the agony of PO's.
 
That is some PO hack job. Under the running board is a place for bolt to go thru step plate.

Yours is not correct, as said. As pictured above, there is a flanged steel U-channel that is spot welded to the underside of the running board, and it has a cutout and a slot cut into it that allows the mounting bolt to be used without that huge stack of cushions yours has to make-up for the missing U-channel. Often that slotted cutout is rotted or badly damaged.

Either your running board is home-made(likely), or someone removed your U-channel. Your set-up functions, but you could consider replacing the running board(s) with a good used set of originals.
