For early 60 series you're correct. The stud goes through the hub and rotor I believe. For 84 or 85 and up, the stock stud just goes through the hub and has a shorter shoulder and smaller diameter.
 
All that I can speak to are my '84 Xcab Mini and my '84 FJ60. Both are the same, the stud goes through both the rotor and then the wheel hub. However all three unknown vintage other Mini axles that I've had/have are also the same arrangement. The ID of the rotor holes are slightly larger than those in the hub.
