Holes in roof

I've had my FJ60 for a week now. Today I remembered the PO telling me that there were patches on the roof where an old rack had been. We got a good rain last night which reminded me I needed to get up there and look... and this is what I found:

... along with 5 other sets just like it, which needless to say makes me concerned. Ok, I know if these things have been leaking I got big problems, fair enough. But what I need to know now is what is a good long term solution for this? It doesn't have to be pretty, it just needs to keep the water out.

I hesitate to admit what my short-term solution is. Suffice it to say that it rhymes with "muct tape"
 
Holes, no problem

I bought my 62 at the beginning of the summer and the po had removed the factory roof rack. Needless to say, he did a sloppy job. I used JB Weld to fill the holes. Hardens like glass. I then sanded it down flush w/ the rest of the roof. Sprayed some primer on each patch. I am trying to find some free time to do the $50 dollar paint job method on the roof to cover up the primer patches. Worked out pretty well for me so far. ;)
 
Thanks for the ideas. I was thinking about re-doing the epoxy to buy me several months, but now I'll look into the JB weld (I'm not familiar with it).

I'm wondering why the PO used screws / gasket washers on each set of holes? Is there something under the top metal that needs to be secured or something? Maybe a 60/62 guy can give me some insight.
