I'm looking to run switches for fuel pump, alternator, and Battery. But I truly have no idea what are the ideal switches or wire gauges that need to be used. Im running a 1988 lx FJ-70 (short wheel base, engine is 3F) mostly stock.
Switching the loads from the battery will require a LARGE switch. Maybe larger than you wish to spend on. Also it will require large cables to the switch location.
Fuel pump can be done by most standard DC handling switches that can handle 5+ Amps. Auto parts stores should have em. Wire size, anything equivalent to or larger in diameter than it is currently hooked up with.
I strongly reccomend crimping connections and using fast-on style connectors rather than screw terminals.

I was looking into that and you're right. I got to look into it some more however. I want a switch apart from the fuel pump that wont allow the engine to start or if the engine has been running a switch that will shut it off.
Would putting a switch on the ignition coil or the distributor's ground be an effective way? Part of the idea is a little thief deterrence.
Take a look at the wiring diagram for your vehicle. Interrupting spark production on older vehicles is more difficult. The ground side is where to do it. Likely the spot to do it is at the coil ground. You could also interrupt the power going to the coil.
