Help me fix my factory luggage rack/rails

So the original owner of my truck had some sort of aftermarket setup, so I received the truck without the luggage rack installed and the bolt holes plugged. I would prefer to have it installed. However, Ive run into several snags.

1) near the front passenger side you'll see an antenna style magnet. Is this for the nav? I could leave it there, as its not bothering anything, but I'd probably prefer to put this back to factory original.

2) the middle section of the luggage rack brackets don't seem to go flush against the roof. In the pics you will see a significant gap, this gap still exists when the plastic moulding cover is on. It is very tight, not loose at all, but what am I missing here?

3) The previous owner also let the rear luggage bolt clip fall through/into the truck. Where can you access these in the trunk to push them back up without damaging interior panels?

I appreciate all the help. Sorry for the newb problems, but this luggage rack setup seems like an overly complicated install for something that I thought would be simple.

1 that isn’t a stock antenna.
2 can you push it down by hand if so just tighten as usual
3 to get it back you have to pull the headliner. Folks have been using rivnuts in place of a bracket if they fall into the headliner. Dealer will charge a couple hours to pull headliner and retrieve bracket

There is a huge thread on here about how to take off and put on racks to manage the bolts and brackets.
 
That little antenna is for your satellite radio. I have the same one save for the little plastic channel things that encase the cable which have long since departed my rig. By the looks of it, they were added by Gulf States Toyota (port installed vs factory installed) instead of actually factory installed like the later "shark fin" antenna which were mounted toward rear and center of vehicle.

Good luck with the brackets/nuts for the rack, I still have my factory rack on since it seems like a big pain in the ass to change out or, in your case, install OEM.
 
Good to know, I'll try push the bracket down and see if that works. That antenna is annoying and will slide around during car washes and what not, I think I'll adhere it to the plastic moulding so it stays in place
