I was looking at a toyota trails magazine and saw a fj40 with no sides, but it did have the hardtop. This TT was from a while ago. I just got a hardtop and the sides I have are rusted. Also, I'm new to the whole TLC thing, but any advice on getting rid of the rust in the sides and the hatch?

that was the way that i moved the fiberglass dome that i got rid of...just bolted it in on the windshield and strapped it down in the back.
wasn't that bad actually, just looked real ghetto
gettin rid of the rust: strip it down and weld in new metal if it's bad enough.
if not, just strip it good and etch/prime it before you paint it again.
and since you're new to cruisers, go down and pick up a case or two of wire wheels...i should frickin invest in those things, ha ha

yeah, you could probably pick up the sides for 25-75 bucks in decent shape, twice that for nice ones.
the hatch would probably be 50-100
the rear hatch handle is gettin close to unobtanium...as in, i won't obtain one for the price everybody's askin (40-60 bucks)
the raingutter runs about 250 from ccot if i remember correctly (www.coolcruisers.com)
and i think that www.liquidoffroad.com has about the best price for the handle
