FJ40 Front heater hose tie-in

1972 FJ40 with a retrofitted 2F (1975) engine. Original heater box setup.

I'm working on connecting my OEM front heater box and, as always, getting an education. Specifically, looking to properly tie-in and route the 2 hoses. I understand that the inlet hose is to attach to the cylinder head via a threaded water joint that I can get from City Racer. However, that engine "port" is taken up by a fitting and hose that the PO has installed and then sent the 5/8" hose down to the bottom of the engine where there is another port. Essentially, it's a loop. Anyone know why this was done and if there's any harm in removing it? I'd like to remove this hose and loop entirely so that I can tie my new heater hose into the proper place on the cylinder head. Then, the followup question is what do I do with this open port near the bottom of the engine. Is it simply a matter of putting a plug or cap on this?
