If you can increase the clamp loading on the flange you'll be able to transmit far more torque than by adding more shear area via more dowel pins.

I'd first install high strength studs and nuts, and torque them to 80% of Yield. ARP will make the studs if they do not have something already listed that will work. Call them and ask, they have a very large number of parts that do not get listed in the catalog. Odds are that they've already made them for someone and have the drawings on file. When I was working in Vintage Racing we had them make us some very odd wheel studs for a car and considering what we were asking for and very few of them that we needed the price was very reasonable.
