How are the boxes attached? I see a bunch of rivets. They probably be easier to rehab off the truck and you could, somewhat easily, put them back if you don’t like the look.
Lots of rivets, tack welds, and seam sealer. It would probably be easier to fully dismantle them and paint than to try and do it with them all attached to the truck. I'm a little concerned how well the bed liner would stick to the seam sealed spots, even with good prep.

Chopped out one box, I think I'll keep the two main ones and take the time to clean the rust up on them and re-paint them. Probably will do black bedliner for the boxes when I do the bed.

Still have some grinding to do to clean up a few spot where the box was welded to the bed, then I can start dabbing up the bedside and tailgate. I'm half tempted to chop the rear of the bedside to match the missing side. The lack of symmetry kind of bothers me...

Cut off the rear step and got the boxes fully disassembled today. Really happy with the look. Worst part was the supports for the step were welded to the frame, took a lot of awkward grinding to get them cut off and cleaned up all nice. Going to go for it, and cut the rear of the left bedside to match the right. It'll make the next step of building a tailgate and bedsides much easier and keep it all looking symmetrical. After that it'll be the tedious job of prepping for paint.
