fuel tank pick up "sock" plugged?

It could be that the filter on the pickup tube inside the tank is plugged up. I was having trouble with my HDJ80 losing power on the road, sometimes to the point where I would have to pull over and stop for a minute or two, but it always idled and kept going. Not quite like your situation. But in my case, I changed the fuel filter, which helped but not totally. Then I pulled out the fuel tank pick up unit and cleaned the sock, and it's run perfectly ever since. To access the fuel tank pick up unit, first remove both rear seats, then the carpet, then the metal cover plate, which gives access to the hoses and the unit.
 
I pulled that cover and had a look in the tank a couple weeks ago, before any of this happened, and everything looked fine. I still have the rear seats out, so I'll probably check again tomorrow if new diesel doesn't work.
 
I can get it hauled to a heated shop if I have to.

The thing that's really weird to me is the delayed shutdown...I can't think of how that might be related to the other issues.
 
Try adding more fuel with anti gel to help things out, but my experience is anti gel is preventative, but not a way to eliminate once already developed.
Run it through and could help, but warming it up can make a big difference, plus helps the seals expand a touch and reduce potential air leaks.

I would not be surprising to have a sticky fuel shut-off valve solenoid in extreme cold. Was there any evidence of algae build up in the old fuel filter?
 
Well, I filled the truck up with fresh diesel this morning and let it idle for a little while.

Everything seemed fine so I drove it over to a heated shop where I'm going to let it sit for 8 or 9 hours. On the drive over everything seemed normal so I'm chalking this up to a combination of small isssues (mainly the filter) leading to a big problem.

Looks like I have an air leak.

I have to crank the truck to bring fuel up to the IP to start it. I'm suspecting the fuel filter assembly as I can hear a small leak when I prime it with the hand pump and let it sit.
 
I figured out the run-on. It was a facepalm moment.

I had the turbo timer set to '0:00' instead of off, so there was a slight delay on shutdown. The air leak is causing me to have to crank fuel up to the IP after it sits. I just replaced the line from the filter to the IP, which might also be the cause of the leak, I'll know for sure in the morning.
 
Air leak turned out to be the hose that runs from the filter to the IP. It was hard and cracked.

Everything is operating normally after replacing that hose.
