Yes,
I went in with a roll of the blue shop towels on a roll and used a solid roll picking into all hte little cracks and crannies with a screwdriver wrapped in towell. imagine an industrial grade q tip and you get the idea. seriously if the truck is running ok then run it for 3k pull the vavle cover gasket and see what it looks like.

this way you know if you need to hury up and find another 3FE to start rebuilding or it can stay on the back burner.

Oil flow problem?, just a little off topic.

You could have a passage way that is semi plugged with crud. There is a passage way from the 3rd cam bearing up the block and then takes a horizontal jog 2 inches at the mating surface of the head and block (where the head gasket is). Then it goes up around the outside of the #7 headbolt (3rd or 4th on the passenger side US). Takes another horizontal diversion where the soft plug on the side of the block, (weep hole the leaks or gets blown out) I personally have been very involved with low flow of oil to the rocker assembly from a crudded up passageway at the soft plug. We just drilled out the plug and cleaned it out with compressed air and brake clean. Tapped and threaded the weep hole.

The reasons for crud in top of the head are all well talked about in previous posts, hovever it is also just from slow flowing/draining oil ie dirty.
If you want to know more, search or ask...

I've noticed that annoying tick from the engine is still somewhat there. It's more noticeable since it's gotten colder outside. Can the cold cause that engine to tick? It was still somewhat there after the valves were done but it was miniscule, now it seems more apparent than it did before. I might be paranoid but I hear it, kind of sounds like a diesel engine.

I'm planning on selling the FJ over the summer for an FZJ with lockers hopefully or just an FZJ.
