As I just installed a Supertop, and getting conflicting advice, I asked Bestop for their recommended procedure for lowering the top. Here's their response. Just passing the info along.

To fold the top back, you would disconnect the top from the hardware at the windshield, rear corners, and above and behind the doors. Remove the rear window. Then disconnect the hardware at the windshield and behind the door and loosen the bow assemblies. Once this is done, you can fold the top back, while tucking the top in and down.
