I wanted to update this because I finally found why my valves where not in the position that they should have been if you follow the FSM. And I know its annoying to find an old post that might be your issue only to not have any resolution.
My cam gear had actually slipped by about 10-15 degrees, causing the valve timing to be extremely late and the reason for all my low compression issues and this.
