So I've got the radiator off, fan, shroud, and all coolant piping so I can replace it.


Since the cooling system is very rusty internally, should I replace the water pump proactively while I can get to it easily?

Before putting the new radiator on, should I circulate some diluted CLR (Calcium Lime Rust Remover) through the system?

Replace the water pump.
 
If you haven't tended to it already, don't forget the block drain. The crud likes to settle and pack up at that low point.
 
Clean the block with a rust cleaner solution first?

Check what's in it. If it has muriatic acid (hydrochloric acid) it will eat your aluminum parts pretty quick (water pump, thermostat housing). Try flushing the block with water first and see how clean that gets you.

Be sure to get the correct water pump, there are several styles (fan clutch, non-fan-clutch) and the non-oil cooler version has been discontinued by Toyota.
 
Replace the pump. Flush the block. I personally don't like using caustic cleaning agents unless you're able to really really flush all of it out.

Flushing (and back flushing - thermostat removed) without caustics until the water runs clean is good.

I'd replace the water pump. You should look at the hoses at the same time. I'd stop there.
