As far as the head port goes, you need to run an adapter, which pushes the thermocouple up a bit. That makes more room for fluid to flow around it despite the shallow port... similar to the OEM sensor had.
Correct. In case anyone is looking for this info, it took me a while to find it. The adapter is available at McMaster Carr PN: 1786N258

Medium-Pressure Brass Threaded Pipe Fitting Reducing Adapter
3/8 NPT Female x 1/2 BSPT Male
Pipe threads on FJ40's are British Standard Pipe Thread-BSPT
 
Why not use the existing temp sensor for the sniper and whatever else you want for the cluster. The digital readout on the sniper will give you an accurate temperature if you are concerned that you are overheating.
 
so in order to minimize my work and/or mistakes, here are two photos of my May 1975 2F. The bolt circled in red has Teflon on it and I will assume this is the extra port plug we are talking about for the Sniper coolant sensor? It is about 6” forward of the existing temperature sender port. Unfortunately the current Weber carb is in the way of a clear direct photo.

Is this the correct location for the temperature sender coolant union?

It will work. That is where mine are.
 
That will also work. Might not see the temperature as quickly as if it were in the head but it will work.
 
I have a '78 and just replaced with a rebuilt '84 and have found a few differences , My old thermostat housing has 2 "sensors" part of emission system that was removed by prior owner. That might be a place to place another temp sensor.
