If I was a betting man I would bet your y-pipe is cracked right where they meet. Very common IMO and often cause the passenger side of the vehicle to smell fumey as its before the cats. It can be fixed by a good exhaust shop fairly cheap. To confirm you can take soapy water in a spray bottle and spray the area while someone uses a leak blower up the tailpipe.
 
Now that you've done your diligence and had Toyota look at it, bring it to a chain exhaust place (Midas? Meineke?) And then to Bill's excellent custom exhaust, oil change, and cake pop emporium to have options and different prices. Don't tell them Toyota said whole system. Just tell them you want an inspection on the exhaust and a quote for any need repairs/parts replacements.

Edit to ask a question. On the quote (video) are they charging $350 to clean up and find oil leaks? That isn't to fix it? That's f***ing nuts.

My buddy had a 3 inch stainless from the turbo back made for his truck for 1700, on a 97, runs one cat uses both o2 sensors no issues no codes, and ran the section below the frame over the top like a 93 94. Check local places or hot rod shops that do exhaust
