The heater hose on the back of the head is the high point of the system, any air bubbles you need to worry about will go there. I have a flush kit "T" fitting on mine, I just take the cap off, as soon as water comes out, it's full, no air pockets... Just removing the hose from the head and putting it back should accomplish the same thing with very little air (only the amount in about 6" of heater hose) will remain.

To test the system, get a pump:
Amazon product ASIN B0002SRGWUor similar, this kit included the correct cap for my FJ40's stock radiator.

By creating pressure inside, instead of a vacuum, you will see the leak, it will squirt out, or cover joints, suspect points with soapy water and look for bubbles like finding leaks in a tire.

The OEM Tools Coolant System Refiller Kit looks pretty tricky to use.

I have had great luck with a Lisle 24680 Spill-Free Funnel kit for nearly a decade.
It appears to accomplish a similar task in a simpler manner but I am likely missing something.
