I am going to be parting out an 88 fj62. How are people coming up with prices for used parts?

It's up to you. Some big cruiser chop shops charge 50% of new list price for all used parts. Rare parts in good condition are more valuable

I also have a 62 I was going to part out...and I still will...but I'm actually deciding to keep a bunch of stuff just to have for spares for myself in the future.

Keep in mind a couple things .

1. It takes your time to pull a part, pack it for shipping, and send it out so make sure you price things to at least cover your efforts.
2. Decide whether you are going to go for the gold or try to break even. If you got the truck for a specific part sometimes just selling stuff off to cover your cost is a win
3. You can ask whatever you want but the market will ultimately decide what its worth. $500 for a factory tool kit may result in an instant sale or you may sit on it for all of eternity
