None of the Blue Sea instructions show anything to do with an alternator so I'm lost.
It shouldn't matter. Leave it hooked up like you have it already. The battery you have it hooked up to is your starting battery, and the other is the house battery. Which you are using for only winching, and emergency starts.

I'm confused, 2 automatic battery separators? The Blue Sea one should handle the amps when paralleling the batteries during winching, but is a relay and may drop out if the voltage drops to much. I'm not sure the electronic Hellroaring one will handle winching amps at only 150 amps. How many amps does your winch draw? If under 300, it should work. It can be paralleled to handle more amps. Either would handle the amps when charging.
 
I was wondering what the Hellroaring bit was for as well.

BlueSea's wiring diagram is great and clear. The only hard part is where to mount the ACR. Then it's just wires.
