The bolt holes that connect the hard top to the tub are wallowed out and funneled downward. See photos. Are they supposed to be like that?

I can see how it might make the sheet metal stronger, prevent overly crushing the rubber, and help alignment. From the build quality I have observed I can not see how they would have bothered.

Could it be from wear and tear? "Fix" it?

Does not look normal, mine are not like that. Looks like they were deformed by over tightening or bouncing vertical movement? Bigger thicker washers would probably help.
 
I should have mentioned '70 FJ40. The holes for the fiberglass top to the metal are perfect looking. On the other hand every hole is swaged-distorted about he same mount where the sides meat the tub. "Back in the day" we had the top off and on many times. I am leaning toward "fixing" them.
