Intake exhaust mounting holes

I had manifold off while I went through the engine and went to install it again and the alum intake on one side seems to be tweaked. One half of the stud hole is the CI exhaust and the other half is the alum intake which seems to be slightly lower now causing the stud not to fit through now. Is it possible to retweak that branch of the intake up a bit to realign or will it break?

Unless you dropped the aluminum intake on one of its ears from about 10' in the air, I doubt that it is tweaked. The intake and exhaust need to be mounted at the same time LOOSELY, then wiggle everything into place before beginning to tighten any of the nuts/bolts.
 
Here is a pic of the side giving me grief, intake and exhaust have been bolted together the entire time. Are you saying I should loosen the bolts that join them before mounting?

Did you replace the gasket between the 2 manifolds?
 
No they have been together the whole time. I have been afraid to take it apart and break a bolt.
