So I'm trying to start my FJ40 (first time).
I am cranking it and I notice when I let off the ignition it pops, then I take off each spark plug and test for spark. I crank for about 5 seconds each plug, and they only spark about once each.
I take off the main coil wire and it's the same deal only sparks when I stop cranking?

Any advice?

Could be your ignition switch is worn out. Mine was kind of doing this, would only catch after releasing the key from full forward position.

I agree. That switch can do strange things when worn out. Mine decided to get stuck with the starter engaged and spinning. Attempted to disconnect the battery quickly but failed, "luckily" the terminal melted off and contact was lost. Fun times in FJ40s......
