Searched the board and wasn't able to find anything related to these holes in my passenger side floorboard; can anyone assist in a) what these were for b) what to use to plug/cover them?

If there is a specific size or type of plug (links appreciated) that would be great. I'll be ordering some plugs from CityRacer for below driver and passenger doors - OEM Door Hole Plug for Land Cruiser FJ40 FJ45 FJ55 BJ40 BJ42

The larger hole I have a matching one on the drivers side; but not the two smaller ones.

I believe the larger one is just a drain plug to drain water. There are some plugs in about same locations in the bottom right diagram here.

Thanks - exactly what I was looking for. Now trying to figure out what those two smaller holes are for.

Measure how wide they are, they may be number 16C in the diagram?

I have never seen holes like the two smaller ones. I would install small rubber plugs in the holes and leave them.
