I need to order replacement bearings for my 1HDT engine rebuild and am having some trouble understanding the markings on the crank and block. The matrix in the FSM (EM-91) indicated there should be marks of 1,2, or 3 on the crank and block (the idea is to add the crank value to the block value to determine the "Mark #" of the bearing to order but that's not what I'm seeing. Any ideas?

Taking a pragmatic approach - those different sizes are from when the crank left the factory. Have you removed the crank and measured the journals? Assuming the engine is well used, the factory sizes are probably irrelevant now.
 
Plastic gauge with standard acl bearings and go from there.
 
Perhaps you have late model parts.
Would be a good idea to check FSM RM617E
