are there any differences from the earliest (69) H41 transmission case/housing to the later 80's H55's. I'm also going to guess that the H41 with the 10 spline output shaft was mated originally to an earlier style one piece/3 speed transfer case?

Yes.

The input bearing retainer on the H55 has two oiling ports cast into it that are not on the H41/42 transmission.

That would be a correct guess. This is a very rare bird.
 
Did the H41 or H42 ever have a problem with that bearing. It must be imperative that a H41 or H42 input bearing never be used on an H55 then? Didn't know about those oiling ports, are there any provisions for the fifth gear/output shaft bearing?
