It appears that I am missing parts yet again, some type of rod or linkage to go between the carb and heat riser (pic 1) and some attachments on the intake manifold pic (2+3)

You should consider identifying the month/year of your truck, where that "carburetor" came from (doesn't look to be OEM) and what other mods have been incorporated into your rig since it left the factory.
Also, I don't recall there ever being linkage between a carburetor and heat riser on FJ40's (and Chevy's, Fords and Pontiacs) that I've worked on over the years.
