Engine Swap Advice needed ('55 into a '40)

I have a '71 FJ40 with a 1F motor, Holley 2 barrel, and three speed transmission (floor shift). I ruined the motor a while back - it will start, but sounds like I threw a rod or something. Tearing a motor down exceeds my ability. I have a donor 2F motor and four speed tranny from a '76 FJ55. With limited budget and limited experience, I am planning on pulling the FJ55's motor and tranny as one unit and installing into the FJ40. Any advice on the difficulty or obstacles is greatly appreciated. Also, should I take the time to replace the clutch or any other components while I have the 55 parts accessible. Lastly, any budget-friendly accessories (headers, carb) that should be upgraded while I am reassembling it?
 
The parking brake cable on the 55s exits the drum on the opposite side of the 40s...
Driveshaft lengths will have to be adjusted.
Gotta cut the tranny hump.
Run an Aisin carb if you can. I like headers.
Decide on which clutch you are going to use and use all the parts for that clutch. do not mix & match clutch parts. Unless one of the clutch discs looks almost new, get a new one. Also asses your best flywheel and see if it needs turning.
then again, how long do you expect the 55 2F to last? Maybe your best clutch is good enough.

Their are several small things that are different between the FJ40 and FJ55. To add to what Pighead wrote, you will need to re-use the engine & transmission mounts from the original "F" engine on this donor 2F from the '55.

You need to swap over the water pump for the "F" engine as the water pump used on 2Fs installed in FJ55s is longer than the water pumps used in FJ40s with 2Fs.

While you have the drive train out of the truck is a great opportunity to replace seals, clutch parts, etc. It is also a good time to clean-up and re-paint the engine bay, do a power steering conversion, etc.

But, the 2F uses bigger bolts for it's motor mounts...so, be prepared to drill out the early 40 mounts to accept the 2F bolts. The Pig's motor mounts are probably different from the 40.

Not necessarily. The Pig's fan will be a direct drive/non fan-clutch type. Should fit in a 40 just fine.
