Cleaning surface rust and runs with wheel cleaner?

I used Meguires mirror bright wheel cleaner to clean some rust runs and surface rust. Seems work well without destroying the paint so far. Anyone use this or other solutions to clean surface rust?

I've had good luck with CLR.
 
Looks like your cleaning off old glue that was brushed on the transmission hump by the pattern. Surface rust occurs when the paint is scrapped off. Rust stains can be cleaned up. If it was surface rust would be seeing bare metal not paint where it was.
 
Looks like rusty water stains from door drains. I’d get some rust converter in the inside of those doors before they look like mine (no metal).

Yes it’s a mix of glue, rust and bare metal. It had some bad carpet on it. I tried regular cleaners but they didn’t remove. This stuff dissolved it pretty well.

I treated the areas where the rust came from then used color matched paint.

You treated and painted the inside of the doors. Over the years dirt gets inside and plugs the drains. Then when it rains worn cracked weatherstripping let's water in where it's tapped.

I use a product called De-Sol-It on old glue. Let it soak and turns old glue to a goo that is easier to clean. Picked up a few FJ40s over the years where PO glued in carpeting. Always the first thing I do it pull the carpeting.
